When your pitcher throws the ball awry on a pick-off try and the runner advances to 2nd (or 3rd); the game continues the current at-bat through to completion. It should really bring up your choice menu so that you could decide whether to intentionally walk that batter since 1st base is now open, try to pitch around him, or even just adjust the infield or outfield players to better fit the new situation.

I just had a balk called and then the game continued to play that at-bat, problem was that the winning run was on 2nd which now put it on 3rd in the bottom of the 9th inning with less than 2 outs! The game should have allowed me the opportunity to bring the infield and outfield in to try to prevent that run from scoring. I have not noticed a wild pitch yet that would not allow me to make a decision before the at-bat continues.
